Hi,

Sundance can help... - We do this for a living and will only charge for materials and handling in the interest of REAL applications for Epiphany-based solutions. The PCBs will have to on a panel and the most expensive part is the solder-paste stencils.

Before I embark on making a footprint for those Samtec BTH connectors in kicad or geda, does one of you already have one?

No, not for those packages.

As I mentionned the eagle files are XML so they could possibly be processed automatically by a script. Also SAMTEC itself publishes data of footprint as ascii txt files which you can re-use in scripts.

No.

I'm not sure what kind of protection you would want any way ? For this design I was shooting for high speed ...

I'm noob in electronics, so I'm worried about breaking my Parallella.

I've learned buffer IC will help me.
Which buffer IC is suitable for Parallella's GPIO?

It uses a samtech connector; and has a similar purpose.

I *think* it would be compatible.
But you would need to double check the gender and pin outs.

I just quickly tried the Zebax Samtec breakout board I use with my Parallella in a BladeRF and can confirm it is the same connector. But, as you say, need to confirm the pin out is compatible!
